I've been thinking about some type of rack/shelf to add another level but haven't come up with a good method. I may build a sliding drawer with dividers so that I can easily access the spare magazines. I've thought about storing the magazines in a separate location to save space but decided for now to keep the magazines and pistols together for simplicity.
I have a couple for each S-A Pistol in an old cigar box on the top shelf of the Gun safe that stores the Pistols and S-A Rifles.
Most are stored in a 40mm Ammo can with dessicant, striper & enbloc clips too.

My gun safe has slots for them
I added magnetic tool holding strips from Harbor Freight to the doors of my safes. The extra magazines are right there on the door whenever I open one of the safes.

I had some left over vinyl upholster material and made 3/4 length pockets on a strip that got riveted to the inside of the safe door.
I made it for all the mags. I had at the time, but didn't think of getting more.
The ones left over from putting in the pockets are in a pile on a shelf inside the safe.
When I get motivated, I think I'll put those in a 1 gallon size freezer bag and leave it open on the same shelf.

I've just a small safe with one shelf. I put one Harbor freight magnetic strip under the shelf. I've got 4 handguns on the shelf, and their magazines are stuck underneath the shelf. A few in the net bag on the door...
I have 4 plastic bins that contain:
1) Brass ready to load
2) Dirty brass before it goes to the garage
3) Loaded ammo
4) Ammo boxes
I've also started using the Repack boxes (link above the Forum button in the pictures). I like them because the are small, but I dislike the fact that once you take a couple boolits out, it becomes a jumbly mess.

These are very sturdy and velcro is secure. Has 10 slots, each can hold 2each 22LR magazines or a single centerfire mag. I have several.

I got a bunch of zipper pouches at W-M and store mags for each pistol in these, in the safe.
One in the pistol, the other in my pocket.
