Leave it in. Otherwise you won't have any control when you turn it back on. Unless you pulled it out at just the right time where the hole created by removing it stayed there. I tired that twice and stopped after that.
I take my TC out if I am not going to cast for a while, I don't have enough bench space to leave the pot set up. I just get the pot up to temp with out the PID and then install the TC.
I have to put my pot up after casting, I leave the probe in the pot and up plug it and put the pot away when it cools. I usually leave the pot at least half full.
PID stays on the bench, pull the probe out when pot is cooling. Pot goes on the shelf.

I pull the PID thermocouple. Reason is that I have 4 Lee pots with different alloys. I dont know what alloy i may be using next.
For the most part I leave it in. That being said I'm lucky enough to be able to leave my pot setup inbetween castings.
Sometimes it takes a second box of boolits to clear my head.

I built a permanent mount for mine. I've got the TC 1/2" from the side & 1/2" from the bottom of the pot. I've got a plug on the other end & a receptical on the PID. When I've finished a casting, I fill the pot back up so it's ready to go next time, and I also feel like it keeps rust from developing in the pot, not that it's that big of a deal.

I know I'm wasting $$ heating the lead twice but I figure it's a small price to pay for not having to add lead and wait the next time around. It ups the 'fun factor' for me

Mine is still in my 420 pot and I haven't used it in years.
Walter, I do the same on my master caster. I fill it up prior to power off.
That way I can power up the pot and walk away. When I come back a 1/2 later its ready to go vs needing more lead to be added and heated back up.
