Does water quenching affect bullet diameter or anything else? I would like to water quench the 9mm Lee TL bullets I am going to cast so I can shoot at higher velocities. Assuming the bore fit is correct is nthere any downside?

None at the start but as boolits harden, they do also expand. Air cooled just takes longer but I think the results in the end are the same or close. Water dropping speeds it up but boolits do not get as hard when air cooled.
I have never measured expansion with air cooled compared to water dropped so I am not sure. I do not like the long aging time of air cooled. I water drop all of my boolits as I feel any boolit expansion and hardening is to my advantage.
