do I need to neutralize aquafortis (nitric acid) somehow after using it to stain maple?

I think I would, any trace of it will quickly corrode the metal parts of the gun. Baking soda dissolved in water and rinsed off afterwords should work just fine.

Baking soda or old-fashioned whiting will stop the action of nitric acid on maple stocks. So too will a light rub-down with boiled linseed oil. There's nothing like aquafortis to bring out the curl in curly maple stockwood! Don't put your metal parts into the stock for a week or so after treatment even if you've neutralized the acid as the wood will hold a small amount.

I am rapidly approaching this step in my first rifle build. I will be using aquafortis also. I am anxious to hear everyones answers to your question.
