I got a set from Amazon that my daughter bought me. I get measuring the cylinder size/gap.
What else should I be using them for?

I don't think you will be able to measure cylinder gap with pin gauges, but you can measure throats and bore dimension of barrels with them.

that's a heck of a pin set if it goes all the way down to .004 or so.

As has been said above, you can check inside diameters with them(cylinder chamber dia., throat and barrel dia.)
but the largest pin that goes in the hole is NOT the hole dia. the hole is slightly larger.
If the hole is a true .500 in diameter then a .500 pin will not go in,
the pin need to be at least .0002(2 ten thousands) smaller (.4998)
If your new pin set is a minus tolerance set then they are .0002 under what is printed on them,
if a plus tol. set then they are .0002 over.

What else should I be using them for?- To help build up the box/chest you have your .000"-1.00" micrometers in and a few really nice sets of feeler gauges for a good start. Bores, cylinders, pin holes, on and on.

In addition to what Jake said, if the hole you attempt to measure is out of round, the pin set will give you the minor diameter.

I feel that, if loading for black powder, a pin gauge can totally obviate the need to slug the barrel when determining what your boolit should be sized or patched to.
I just patch up to the bore as measured with the pins.
They can accurately also tell you if your bore is tapered which is harder to do by slugging.
A very nice set to have.
